I have done my Step 1 and step 2 CK , but will take CS in Sept end. All the programs require ECFMG certificate. Can I apply for the programs meanwhile?

Yes you can and wait for ECFMG certificate. However, programs may only consider your application complete once you have the certificate.Some programs would still call for interviews and for applying, the earlier the better. So, I think you should go ahead and apply now and send a follow up email once you are certified. All the best.
